Statistical analysis of predicted transmembrane K-helices

چکیده
Statistical analyses were undertaken for putative transmembrane K-helices obtained from a database representing the subset of membrane proteins available in Swiss-Prot. The average length of a transmembrane K-helix was found to be 22^21 amino acids with a large variation around the mean. The transfer free energy from water to oil of a transmembrane K-helix in bitopic proteins, 348 kcal/mol, is higher than that in polytopic proteins, 339 kcal/mol, and is nearly identical to that obtained by assuming a random distribution of solely hydrophobic amino acids in the K-helix. The amino acid composition of hydrophobic residues is similar in bitopic and polytopic proteins. In contrast, the more polar the amino acids are, the less likely they are to be found in bitopic proteins compared to polytopic ones. This most likely reflects the ability of K-helical bundles to shield the polarity of residues from the hydrophobic bilayer. One half of all amino acids were distributed nonrandomly in both bitopic and polytopic proteins. A preference was found for tyrosine and tryptophan residues to be at the ends of transmembrane K-helices. Correlated distribution analysis of amino acid pairs indicated that most amino acids are independently distributed in each helix. Exceptions are cysteine, tyrosine, and tryptophan which appear to cluster closely to one another and glycines which are preferentially found on the same side of K-helices. ß 1998 Elsevier Science B.V. Thermostability of membrane protein helix-helix interaction elucidated by statistical analysis.
A prerequisite for the survival of (micro)organisms at high temperatures is an adaptation of protein stability to extreme environmental conditions. In contrast to soluble proteins, where many factors have already been identified, the mechanisms by which the thermostability of membrane proteins is enhanced are almost unknown. The hydrophobic membrane environment constrains possible stabilizing f...
متن کاملA novel, non-statistical method for predicting breaks in transmembrane helices.
We have developed a novel, non-statistical procedure for predicting possible breaks in transmembrane helices based on energy calculations. The procedure consists of stepwise elongation of the 'core' helical fragment determined by consensus results of several available prediction procedures. At each step, we calculate the conformational energies corresponding to the regular 'frozen' helical conf...

In this work, we use the formal definition of $k$-slant helix cite{ali2} to obtain the intrinsic equations as well as the position vector for emph{slant-slant helices} which a generalization of emph{general helices} and emph{slant helices}. Also, we present some characterizations theorems for $k$-slant helices and derived, in general form, the intrinsic equations for such curves. Thereafter, fr...
متن کاملGenetic mapping of the human C5a receptor. Identification of transmembrane amino acids critical for receptor function.
Many hormones and sensory stimuli signal through a superfamily of seven transmembrane-spanning receptors to activate heterotrimeric G proteins. How the seven transmembrane segments of the receptors (a molecular architecture of bundled alpha-helices conserved from yeast to man) work as "on/off" switches remains unknown. Previously, we used random saturation mutagenesis coupled with a genetic sel...
متن کاملTopological analysis of an RND family transporter, MexD of Pseudomonas aeruginosa.
The membrane topology of a resistance-nodulation-division (RND) family transporter, MexD of Pseudomonas aeruginosa, was determined. Although it had been predicted previously that most RND proteins contain 12 transmembrane helices, three independent computer programs used in the present study predicted that MexD possessed 11, 14 or 17 transmembrane segments. To investigate the topology of MexD m...
